I'm new, so PLEASE be kind.

When hauling for 5-6 hours, are the horses more comfortable with or without the partitions in the trailer? 

The trailer is a  8wide  with mangers.  I'll only be hauling 2 horses and they trailer well together.

I think a lot depends on your trailer but, in general, I feel the dividers give the horses support when balancing in the moving trailer. As long as your dividers don't restrict the horses too much (and they shouldn't in an 8 wide trailer) I would personally haul with the dividers. It may also help to keep them from stepping on each other in any sudden starts or stops.

It also depends on the airflow.   I have to let my mare have two stalls in the summer because my dividers are very solid and she gets so hot.  But, I do use the dividers whenever possible so that she can lean on them.  And two horses can get their legs tangled. . .
