Poor grounds - they are blamed for everything!!! Your Ford person should have had that high on their check-list. Ask to be sure they check or at least if a poor ground can cause the indicated fault.

true, these new cars really like their grounds. the muffler on my nissan is grounded to the body.  why? im not sure.  talked to a tranny tech one time, he told me about a truck, late 90's ford i think, that someone was pulling a trailer without a ground wire in the harness. they were using the ball as the chasis ground for the trailer, this somehow was causing the tranny to have some sort of fit when shifting. dont know if i belive that or not.

I had the same problem today with my 06 Ford.  I have pulled trailers with it before and did not have the problem.  I was working with some of my 4-H kids and one of them hooked up the lights for me.  As soon as I got in and hit the brakes the message flashed that the trailer was disconnected.  This trailer is a 16 foot flatbed and the brake controller normally does not come on at all when pulling this trailer since it does not have brakes on it.  When I went back to check I noticed the student had plugged it in upside down.  I had checked to make sure everything else was secure and did not catch this.  Once I rotated it, everything was fine.  This might be completely different, but just thought I would pass along.
