Does anyone know what the costs are for transporting horses? Do they price it per mile or is just a flat rate cost? I'm talking from state to state, not internationally. Thanks.

It will vary greatly from hauler to hauler depending on how many you have, the mileage, and if the hauler is already going by your location and just wants to fill the trailer.
The average right now is about .90 to $1.00 per loaded mile but can be much less if someone just wants to fill the trailer.

I've heard as much as $2.25 per loaded mile, even from the big rig folk who supposedly have "economy of scale". I've also heard of $1 a mile per horse from Joe witha Pickup Truck (plows snow in the winter).

Personally I don't think I'd let price be a deciding factor, within reason.
For 1,000 mile trip hmmmm, tempting to go with Joe Pickup @ $1,000 vs the $2,250 for a fully licensed, fully insured, hub to hub, 20 hours a day, BIG hauler.

I didn't think CDL drivers of BIG RIGS could legally drive that many hours in one day?

Individually, they can't.
Team driving (not to be confused with team driving in the equine sense) one sleeps, the other drives. Approx 10 hours each, but the "on duty" rules make it a bit more complicated than that.
Bottom line; Joe Pickup probably gets your horses to overnight stables and they get off the trailer for 10 or 12 hours per 24.
{Please forgive my sloppy sentence structure, I'm about to go somewhere}
not spell checked.
