The floor can be coated with WERM, spray in bed liner materials, DIY bed liner materials or at the very minimum, rubber mats. If the aluminum flooring is left uncoated, the butt side of the mats should be rolled back and the floor flushed with water to clear the area of urine. Allow the area to dry before replacing the mats.
If the flooring is coated, in most instances this flushing will be greatly reduced, and the mats will only have to be moved once or twice a year.

I'm not sure how much the werm flooring is, but I had mine sprayed with a truckbed liner (rino) and then puts my mats on top of it. I also use shavings to help soak up any urine.
