I understand that a repair option for pitting on an aluminum floor is to overlay another sheet of aluminum. THere is a post from several years ago about overlay, prep etc. Is the overlay to be sealed at the edges? What prevents moisture from getting between the original floor and the overlay causing further damage?

In my opinion, when this is done it is usually on a 10+ year old trailer, and it is planned that the overlay can get us another 10 years. By that time, given the first issues, generally acceptable lifespan has been reached. Yes- I've seen it done where drain holes were drilled in the bottom floor (there were probably plenty already, hence the overlay :) ). And keeping any urine out of there would certainly be the ideal, it just doesn't seem very realistic given any flexing from driving and horses shifting their weight.
