A marine polyurethane caulking works very well for roof sealing. The most popular are made by 3M   3M5200 or 3M4200, or Sika by Sikaflex 292, 296,295uv

Most general purpose silicones perform poorly for this service

These caulks are available at most big box stores or marine suppliers and are available in colours

The main component in their longevity and effectiveness, is the removal of the old caulk before any new material is applied. Applying new over old will be ineffective, and waste your time and money.
