The horizontal roof seam that butts up to the side wall was sealed with silicone caulk. I am currently grinding and scraping the old silicone out but what material do I use to re-seal that seam? It is sightly rusty so I thought of spraying a light coat of primer before I re-caulk. Is that the right thing to do?

Get some RV caulking for that purpose!! silicone won't last well. Then, paint with Elastomeric coating... several coats... (we recently did our old day/weekender and love how it keeps it quieter, cooler, dry ) We also did our LQ... the dealer wanted $1,500. + to do it.

For sure clean and paint the area. I would use eternabond tape. It's easy to apply and lots less messy than caulk.
