I have a horse trailer with a plywood floor. It came with some rubber mats, but they wore out and need to be replaced. Any suggestions as to what to line that plywood floor with? I did try the search function, but nothing came up.

Rubber mats are generally available locally, and I would replace them with similar to what you had. Generally they are either a thin runner type of mat, or in better grades a 1/2" or so thick large mat that usually goes all the way across the trailer. The thicker mats actually help disperse weight for better load bearing ability.
I do have a question about the plywood floor- I think they only time I've seen plywood in a livestock area, was when the regular wooden plank floor (at least 1 1/2" thick) had bad spots, and someone layed plywod over it. Plywood itself wouldn't have the strength to handle livestock loading, without serious support underneath. Are you sure your subfloor is good? Plywood in the dress/tack area is fine. Stock area- gives me concern.
