I purchased a 2004 Elite LQ. It came with a Onan MicroQuiet 4000 generator. While using it this past weekend, I had to jump start my (new) Trailer batteries to start the gen. After running it 8 hours, I shut it off with a full charge, used it for fixing breakfast, then turned it off..had to jump start batteries. Is this an inverter problem or ???

Also, the MicroQuiet isn't..lots of vibration and noise (mounted under saddle rack). Any suggestions how to insulate or quiet it?

There are alot of possibilities.   You need to charge up the batteries with a battery charger and make sure all the connections are clean and tight.  Are you sure that all the wires got hooked up when the batteries were replaced.  Then you will need at least a volt meter to check if the batteries are being charged when the trailer is plugged in to shore power,  then run the generator and see if they are being charged with the generator.  It is going to take some electrical testing.

My Onan 4kw MQ has a dedicated battery just for the generator. The generator while running keeps this battery charged, nothing to do with use of the inverter. Trailer has a total of three batteries, two for the LQ and the generator starting battery, all three in the same box under the gooseneck. Generator can be started without  turning on the main battery switch.

Thanks, Steve. Any suggestions why the "microQuiet is so loud?

Loud is caused by the combination of two things. Air and Conduction. Air borne noise reduction is the muffler and sound insulation of the genset compartment. Conduction is the vibration of the moving mass of the genset being conducted through solid materials. The genset is usually isolated from the trailer by rubber bushings. If the bushings are old & hard, they conduct vibrations instead of isolating them to the genset. Mounting bolts tightened too much will do the same thing to rubber bushings. Any rigid connection to the genset does the same too. An exhaust pipe rigidly clamped to the trailer frame will conduct noise making the genset seem loud.

In short, look for these sort of things that degrade the sound suppression.
