Has anyone out there had their trailer axles blocked to raise the height of their gooseneck trailer so it will not hit the bed rails of the truck? Where you happy with it? How much clearance did you have between the trailer and the truck after the blocks were installed?

The difference in clearance is going to vary depending on the length of the trailer, the longer the trailer is the less difference it will make. Of course you would have less problem to begin with if it was a long trailer.
I flipped the axles (axles are now under springs instead of on top of) on a 16' stock trailer, went from unusable to usable. There's now plenty of clearance, I never have had it touch since the axles were done.
If a flatbed is an option for you, I would do that.

We had axle blocks added to the trailer we had constructed. It helped us out to keep the trailer level with a F-350 4X4. We gained additional inches in gooseneck area and it increased the step up by the same amount.

It is something I considered doing. I did raise the gooseneck coupler to get the clearance over the bed rails. I wanted more clearance under the trailer so the Black water tanks and valves wouldn't drag. If you raise the coupler too much, then the trailer sits at an angle with all the weight on the rear tires instead of being equal. By blocking the axles, I could level the trailer but it increased the step up and step height for the horses to get in and out of the trailer. On my trailer, the stock height for the horses to step up was 18" and by blocking 3" it raised to 21". Which was no big deal for jumping up into the trailer, but I worried a little about the horses backing out and having to step down. The quotes I got ran about $500 to block it 3"

We have had 2 40' long trailers and both were blocked up 3-4 inches. One thing to consider is what shape your axles/brakes are in. You might want to save the blocking money for air ride. You can set your ride hide at anything you want and you can dump the air and lower the trailer when you need to. The guys at STI offer a pretty good product and seem to be very helpful.
